You can have separate Incognito sessions, unfortunately Chrome (in its infinite wisdom) inherits the attributes of previously opened sessions ...
I have had to go back to IE8 now. Due to fact it has this capability.
Maybe chromium or other variant offers this capability?
You could try making a new shortcut to chrome with the command line flags --incognito and --new-window I don't know if it will work for what you want though.
