what's a cgi file?
does the version of Chrome that you are running supports it?

It sounds like a problem with the website/webserver, since the problem also exists for Firefox as well. Probably the website is not really configured properly to server the CGI file. Perhaps MIME type set wrong?
I don't suppose you wish to post website in question for others to check?
(Executing CGI files is usually a setup on the webserver. There are no special CGI options in Chrome nor any other browser.)
